Design: Illumina libraries were prepared using a NEBNext Ultra II DNA Library Prep Kit (New England Biolabs, Inc., Ipswich, Massachusettes). A Covaris S220 Focused-Ultrasonicator (Covaris, Inc., Woburn, Massachusettes) was used to shear genomic DNA, with size selection performed using the Pippin Prep system (Sage Sciences, Inc., Beverly, Massachusettes). The resulting 550750 bp fraction of each library was sequenced on an Illumina MiSeq (Illumina, Inc., San Diego, California) using a MiSeq Reagent Kit v3 (600-cycles) to generate paired-end reads.
